In a frantic opening quarter of an hour, Khimki took the lead through former Ural striker Mohamed Konate's tap-in from close range, before being reduced to 10 men.
Aleksandr Troshechkin was shown a red card for a challenge on Ramazan Gazhimuradov after a VAR review.
Despite intense pressure Khimki held on for another three points.
Khimki stay eight on 44 points, while Ural are still 12th on 31 points.
