Viktor Claesson handed Viktor Goncharenko a perfect start his first game back to face old club CSKA by smashing an emphatic finish to a well-worked team move midway through the first half.
Chidera Ejuke restored parity about five minutes later with a beautifully judged pause to send marker Kaio Pantaleao sliding past, before curling a smart equaliser low past Matvey Safonov.
Salomon Rondon came off the bench at the break, and played a crucial role in both goals to put CSKA in front. Firstly he set up strike partner Fedor Chalov just three minutes later, before heading a deep cross for Viktor Vasin to cleverly flick it back into Mario Fernandes' path to prod home a third.
CSKA stay sixth on 50 points - just three points off second, and two off the European places - while Krasnodar remain 11th on 38 points.
